Caves in the area, such as the Cave of Letters and the Cave of Horrors, later served as hiding places for Jewish refugees, preserving personal documents, religious texts, skeletons, weapons, clothing, and household items—thanks to the region's arid climate. The desert also attracted religious sects, including the classical-era Jewish ascetics of Qumran (likely Essenes) and Byzantine-era Christian monks who practiced spiritual isolation in local lavras.

The Bar Kokhba refuge caves are natural caves that were used for shelter by Jewish refugees during the later phases of the Bar Kokhba revolt. Most of the refuge caves were located in the Judaean Desert, nestled within steep cliffs far away from settlements, many overlooking the Dead Sea and the Jordan Valley. Some were also found in ravines flowing into the Dead Sea, while others were nestled within the Judaean Mountains. Unlike the other two hideout systems used by the rebels, the man-made rock-cut hiding complexes, and the hard-to-reach cliff shelters which often contain hewn installations, the refuge caves remained largely untouched by human intervention.

The ministry of Jesus, in the canonical gospels, begins with his baptism near the River Jordan by John the Baptist, and ends in Jerusalem in Judea, following the Last Supper with his disciples. The Gospel of Luke states that Jesus was "about 30 years of age" at the start of his ministry. Judaean Desert in the context of Bir el Qutt inscriptions

The Bir el Qutt inscriptions (Georgian: ბირ ელ ქუტის წარწერები, romanized: bir el kut'is ts'arts'erebi) are four Old Georgian Byzantine mosaic inscriptions in the Asomtavruli script. They were excavated at a Saint Theodore Tiron Georgian Orthodox monastery in 1952 by Italian archaeologist Virgilio Canio Corbo near Bir el Qutt, in the Judaean Desert, 6 km (3.7 mi) south-east of Jerusalem and 2 km (1.2 mi) north of Bethlehem.

The complex was built of reddish limestone. The excavations has also revealed a monastery which produced wine and olive oil. Georgian inscriptions were found on a mosaic floor decorated with geometrical and floral patterns. The first two inscriptions are dated AD 430, while the last two AD 532. The excavations of Bir el Qutt conditioned discovery of inscriptions where only one has survived completely while others lack parts of the mosaic that suffered significant damage. The inscriptions in memoriam mention Peter the Iberian alongside his father, and also Bacurius the Iberian who is thought to be a possible maternal great-uncle or grandfather of Peter. Peter reputedly was the founder or the renovator of the monastery. Peter's aristocratic descent would allow him easy access to various persons of power and prestige in Constantinople, Jerusalem and other places, to actively develop Georgian monastic establishments. At the end of the eighth century the monastery was completely abandoned.

Judaean Desert in the context of Dead Sea Scrolls

The Dead Sea Scrolls, in the narrow sense identical with the Qumran Caves Scrolls, are a set of ancient Jewish manuscripts from the Second Temple period. They were discovered over a period of ten years, between 1946 and 1956, at the Qumran Caves near Ein Feshkha in the West Bank, on the northern shore of the Dead Sea. Dating from the 3rd century BCE to the 1st century CE, the Dead Sea Scrolls include the oldest surviving manuscripts of entire books later included in the biblical canons, including deuterocanonical manuscripts from late Second Temple Judaism and extrabiblical books. At the same time, they cast new light on the emergence of Christianity and of Rabbinic Judaism. In the wider sense, the Dead Sea Scrolls also include similar findings from elsewhere in the Judaean Desert, of which some are from later centuries. Almost all of the 15,000 scrolls and scroll fragments are held in the Shrine of the Book at the Israel Museum located in Jerusalem.

The Israeli government's custody of the Dead Sea Scrolls is disputed by Jordan and the Palestinian Authority on territorial, legal, and humanitarian grounds—they were mostly discovered following the Jordanian annexation of the West Bank and were acquired by Israel after Jordan lost the 1967 Arab–Israeli War—whilst Israel's claims are primarily based on historical and religious grounds, given their significance in Jewish history and in the heritage of Judaism.

The temptation of Christ is a biblical narrative detailed in the gospels of Matthew, Mark, and Luke. After being baptized by John the Baptist, Jesus was tempted by the devil after 40 days and nights of fasting in the Judaean Desert. At the time, Satan came to Jesus and tried to tempt him. Jesus having refused each temptation, Satan then departed and Jesus returned to Galilee to begin his ministry.

The writer of the Epistle to the Hebrews also refers to Jesus having been tempted "in every way that we are, except without sin".

Masada (Hebrew: מְצָדָה məṣādā, 'fortress'; Arabic: جبل مسعدة) is a mountain-top fortress complex in the Judaean Desert, overlooking the western shore of the Dead Sea in southeastern Israel. The fort, built in the first century BC, was constructed atop a natural plateau rising over 400 m (1,300 ft) above the surrounding terrain, 20 km (12 mi) east of modern Arad.

The most significant remains at the site date to the reign of Herod the Great, King of Judaea c. 37–4 BC, who transformed Masada into a fortified desert refuge early in his rule. He enclosed the summit with a casemate wall and towers, and constructed storerooms, an advanced water system, and bathhouses, along with two elaborate palaces: one on the western side and another built across three terraces on the northern cliff. These palaces remain among the finest examples of Herodian architecture.

The Nahal Mishmar hoard (also called the "Cave of the Treasure hoard") is the hoard of archaeological artifacts found by a 1961 expedition led by Pessah Bar-Adon in a cave by Nahal Mishmar in the Judaean Desert near the Dead Sea, Israel. The collection wrapped in a straw mat found under debris in a natural crevice contained 442 objects: 429 of copper, six of hematite, one of stone, five of hippopotamus ivory, and one of elephant ivory. Carbon-14 dating of the mat suggests the date at least 3,500 BCE, i.e., it places the hoard into the Chalcolithic period.

Judaean Desert in the context of Qumran Caves

The Qumran Caves (Arabic: كهوف قمران Kuhūf Qumrān; Hebrew: מערות קומראן HaMeara Kumran) are a series of caves, both natural and artificial, found around the archaeological site of Qumran in the Judaean Desert. It is in these caves that the Dead Sea Scrolls were discovered.

Israel Nature and Parks Authority took over the site following the end of the 1967 war, when Israel occupied the West Bank and seized Qumran. Israel has since invested heavily in the area to establish the Qumran caves as a site of "uniquely Israeli Jewish heritage". The caves are recognized in Israel as a National Heritage Site, despite the caves being in occupied Palestinian territories; as such, the designation has drawn criticism.
