A microorganism, or microbe, is an organism of microscopic size, which may exist in its single-celled form or as a colony of cells. The possible existence of unseen microbial life was suspected from antiquity, with an early attestation in Jain literature authored in 6th-century BC India. The scientific study of microorganisms began with their observation under the microscope in the 1670s by Anton van Leeuwenhoek. In the 1850s, Louis Pasteur found that microorganisms caused food spoilage, debunking the theory of spontaneous generation. In the 1880s, Robert Koch discovered that microorganisms caused the diseases tuberculosis, cholera, diphtheria, and anthrax.

Microorganisms are extremely diverse, representing most unicellular organisms in all three domains of life: two of the three domains, Archaea and Bacteria, only contain microorganisms. The third domain, Eukaryota, includes all multicellular organisms as well as many unicellular protists and protozoans that are microbes. Some protists are related to animals and some to green plants. Many multicellular organisms are also microscopic, namely micro-animals, some fungi, and some algae.

Defensins are small cysteine-rich cationic proteins across cellular life, including vertebrate and invertebrate animals, plants, and fungi. They are host defense peptides, with members displaying either direct antimicrobial activity, immune signaling activities, or both. They are variously active against bacteria, fungi and many enveloped and nonenveloped viruses. They are typically 18-45 amino acids in length, with three or four highly conserved disulphide bonds.

In animals, they are produced by cells of the innate immune system and epithelial cells, whereas in plants and fungi they are produced by a wide variety of tissues. An organism usually produces many different defensins, some of which are stored inside the cells (e.g. in neutrophil granulocytes to kill phagocytosed bacteria), and others are secreted into the extracellular medium. For those that directly kill microbes, their mechanism of action varies from disruption of the microbial cell membrane to metabolic disruption.

A microbial mat is a multi-layered sheet or biofilm of microbial colonies, composed of mainly bacteria and/or archaea. Microbial mats grow at interfaces between different types of material, mostly on submerged or moist surfaces, but a few survive in deserts. A few are found as endosymbionts of animals.

Although only a few centimetres thick at most, microbial mats create a wide range of internal chemical environments, and hence generally consist of layers of microorganisms that can feed on or at least tolerate the dominant chemicals at their level and which are usually of closely related species. In moist conditions mats are usually held together by slimy substances secreted by the microorganisms. In many cases some of the bacteria form tangled webs of filaments which make the mat tougher. The best known physical forms are flat mats and stubby pillars called stromatolites, but there are also spherical forms.

The Great Oxidation Event (GOE) or Great Oxygenation Event, also called the Oxygen Catastrophe, Oxygen Revolution, Oxygen Crisis, or Oxygen Holocaust, was a time interval during the Earth's Paleoproterozoic era when the Earth's atmosphere and shallow seas first experienced a rise in the concentration of free oxygen. This began approximately 2.460–2.426 billion years ago (Ga) during the Siderian period and ended approximately 2.060 Ga ago during the Rhyacian. Geological, isotopic and chemical evidence suggests that biologically produced molecular oxygen (dioxygen or O2) started to accumulate in the Archean prebiotic atmosphere due to microbial photosynthesis, and eventually changed it from a weakly reducing atmosphere practically devoid of oxygen into an oxidizing one containing abundant free oxygen, with oxygen levels being as high as 10% of modern atmospheric level by the end of the GOE.

The diverse microbial communities in the rumen allows it to serve as the primary site for microbial fermentation of ingested feed, which is often fiber-rich roughage typically indigestible by mammalian digestive systems. The rumen is known for containing unique microbial networks within its multiple sac compartments to break down nutrients into usable energy and fatty acids.

In ecology, an ecosystem is said to possess ecological stability (or equilibrium) if it is capable of returning to its equilibrium state after a perturbation (a capacity known as resilience) or does not experience unexpected large changes in its characteristics across time. Although the terms community stability and ecological stability are sometimes used interchangeably, community stability refers only to the characteristics of communities. It is possible for an ecosystem or a community to be stable in some of their properties and unstable in others. For example, a vegetation community in response to a drought might conserve biomass but lose biodiversity.

Stable ecological systems abound in nature, and the scientific literature has documented them to a great extent. Scientific studies mainly describe grassland plant communities and microbial communities. Nevertheless, it is important to mention that not every community or ecosystem in nature is stable (for example, wolves and moose on Isle Royale). Also, noise plays an important role on biological systems and, in some scenarios, it can fully determine their temporal dynamics.

The phosphorus cycle is the biogeochemical cycle that involves the movement of phosphorus through the lithosphere, hydrosphere, and biosphere. Unlike many other biogeochemical cycles, the atmosphere does not play a significant role in the movement of phosphorus, because phosphorus and phosphorus-based materials do not enter the gaseous phase readily, as the main source of gaseous phosphorus, phosphine, is only produced in isolated and specific conditions. Therefore, the phosphorus cycle is primarily examined studying the movement of orthophosphate (PO3−4), the form of phosphorus that is most commonly seen in the environment, through terrestrial and aquatic ecosystems.

Living organisms require phosphorus, a vital component of DNA, RNA, ATP, etc., for their proper functioning. Phosphorus also enters in the composition of phospholipids present in cell membranes. Plants assimilate phosphorus as phosphate and incorporate it into organic compounds. In animals, inorganic phosphorus in the form of apatite (Ca5(PO4)3(OH,F)) is also a key component of bones, teeth (tooth enamel), etc. On the land, phosphorus gradually becomes less available to plants over thousands of years, since it is slowly lost in runoff. Low concentration of phosphorus in soils reduces plant growth and slows soil microbial growth, as shown in studies of soil microbial biomass. Soil microorganisms act as both sinks and sources of available phosphorus in the biogeochemical cycle. Short-term transformation of phosphorus is chemical, biological, or microbiological. In the long-term global cycle, however, the major transfer is driven by tectonic movement over geologic time and weathering of phosphate containing rock such as apatite. Furthermore, phosphorus tends to be a limiting nutrient in aquatic ecosystems. However, as phosphorus enters aquatic ecosystems, it has the possibility to lead to over-production in the form of eutrophication, which can happen in both freshwater and saltwater environments.

Crohn's disease is a type of inflammatory bowel disease (IBD) that may affect any segment of the gastrointestinal tract. Symptoms often include abdominal pain, diarrhea, fever, abdominal distension, and weight loss. Complications outside of the gastrointestinal tract may include anemia, skin rashes, arthritis, inflammation of the eye, and fatigue. The skin rashes may be due to infections, as well as pyoderma gangrenosum or erythema nodosum. Bowel obstruction may occur as a complication of chronic inflammation, and those with the disease are at much greater risk of colorectal cancer and small bowel cancer.

Although the precise causes of Crohn's disease (CD) are unknown, it is believed to be caused by a combination of environmental, immune, and bacterial factors in genetically susceptible individuals. It results in a chronic inflammatory disorder, in which the body's immune system defends the gastrointestinal tract, possibly targeting microbial antigens. Although Crohn's is an immune-related disease, it does not seem to be an autoimmune disease (the immune system is not triggered by the body itself). The exact underlying immune problem is not clear; however, it may be an immunodeficiency state.
