Zooxanthellae (/ˌzəzænˈθɛl/; sg. zooxanthella) is a colloquial term for single-celled photosynthetic organisms that are able to live in symbiosis with diverse marine invertebrates including corals, jellyfish, demosponges, and nudibranchs. Most known zooxanthellae are in the dinoflagellate genus Symbiodinium, but some are known from the genus Amphidinium, and other taxa, as yet unidentified, may have similar endosymbiont affinities. "Zooxanthella" was originally a genus name (meaning literally "little yellow animal") given in 1881 by Karl Brandt to Zooxanthella nutricula (a mutualist of the radiolarian Collozoum inerme) which has been placed in the Peridiniales. Another group of unicellular eukaryotes that partake in similar endosymbiotic relationships in both marine and freshwater habitats are green algae zoochlorellae.

Zooxanthellae are photosynthetic organisms, which contain chlorophyll a and chlorophyll c, as well as the dinoflagellate pigments peridinin and diadinoxanthin. These provide the yellowish and brownish colours typical of many of the host species. During the day, they provide their host with the organic carbon products of photosynthesis, sometimes providing up to 90% of their host's energy needs for metabolism, growth and reproduction. In return, they receive nutrients, carbon dioxide, and an elevated position with access to sunlight.

Scleractinia, also called stony corals or hard corals, are marine animals in the phylum Cnidaria that build themselves a hard skeleton. The individual animals are known as polyps and have a cylindrical body crowned by an oral disc in which a mouth is fringed with tentacles. Although some species are solitary, most are colonial. The founding polyp settles and starts to secrete calcium carbonate to protect its soft body. Solitary corals can be as much as 25 cm (10 in) across but in colonial species the polyps are usually only a few millimetres in diameter. These polyps reproduce asexually by budding, but remain attached to each other, forming a multi-polyp colony of clones with a common skeleton, which may be up to several metres in diameter or height according to species.

The shape and appearance of each coral colony depends not only on the species, but also on its location, depth, the amount of water movement and other factors. Many shallow-water corals contain symbiont unicellular organisms known as zooxanthellae within their tissues. These give their colour to the coral which thus may vary in hue depending on what species of symbiont it contains. Stony corals are closely related to sea anemones, and like them are armed with stinging cells known as cnidocytes. Corals reproduce both sexually and asexually. Most species release gametes into the sea where fertilisation takes place, and the planula larvae drift as part of the plankton, but a few species brood their eggs. Asexual reproduction is mostly by fragmentation, when part of a colony becomes detached and reattaches elsewhere.

Sea anemones (/əˈnɛm.ə.ni/ ə-NEM-ə-nee) are a group of predatory marine invertebrate animals constituting the order Actiniaria. Because of their colourful appearance, they are named after the Anemone, a terrestrial flowering plant. Sea anemones are classified in the phylum Cnidaria, class Anthozoa, subclass Hexacorallia.As cnidarians, sea anemones are related to corals, jellyfish, tube-dwelling anemones, and Hydra. Unlike jellyfish, sea anemones do not have a medusa stage in their life cycle.

A typical sea anemone is a single polyp attached to a hard surface by its base, but some species live in soft sediment, and a few float near the surface of the water. The polyp has a columnar trunk topped by an oral disc with a ring of tentacles and a central mouth. The tentacles can be retracted inside the body cavity or expanded to catch passing prey. They are armed with cnidocytes (stinging cells). In many species, additional nourishment comes from a symbiotic relationship with single-celled dinoflagellates, with zooxanthellae, or with green algae, zoochlorellae, that live within the cells. Some species of sea anemone live in association with clownfish, hermit crabs, small fish, or other animals to their mutual benefit.

Zooxanthellae in the context of Clownfish

Clownfish or anemonefishes (genus Amphiprion) are saltwater fish found in the warm and tropical waters of the Indo-Pacific. They mainly inhabit coral reefs and have a distinctive colouration typically consisting of white vertical bars on a red, orange, yellow, brown or black background. Clownfish developed a symbiotic and mutually beneficial relationship with sea anemones, on which they rely for shelter and protection from predators. In turn, clownfish protect the anemone from anemone-eating fish, as well as clean and fan them, and attract beneficial microorganisms with their waste.

Clownfish are omnivorous and mostly feed on plankton. They live in groups consisting of a breeding female and male, along with some non-breeding individuals. Clownfish have a size-based dominance hierarchy with the breeding female ranking at the top, followed by the breeding male and then the largest non-breeder and so on. When the female disappears, the breeding male changes sex and takes her place while the others move up the hierarchy. During reproduction, the female deposits eggs on a rock near their anemone, and the male fertilises them. After hatching, clownfish disperse into the open ocean as larvae, eventually settling on the bottom and searching for an anemone host as juveniles.

Zooxanthellae in the context of Symbiodinium

Symbiodinium is a genus of dinoflagellates that encompasses the largest and most prevalent group of endosymbiotic dinoflagellates known and have photosymbiotic relationships with many species. These unicellular microalgae commonly reside in the endoderm of tropical cnidarians such as corals, sea anemones, and jellyfish, where the products of their photosynthetic processing are exchanged in the host for inorganic molecules. They are also harbored by various species of demosponges, flatworms, mollusks such as the giant clams, foraminifera (soritids), and some ciliates. Generally, these dinoflagellates enter the host cell through phagocytosis, persist as intracellular symbionts, reproduce, and disperse to the environment. The exception is in most mollusks, where these symbionts are intercellular (between the cells). Cnidarians that are associated with Symbiodinium occur mostly in warm oligotrophic (nutrient-poor), marine environments where they are often the dominant constituents of benthic communities. These dinoflagellates are therefore among the most abundant eukaryotic microbes found in coral reef ecosystems.

Symbiodinium are colloquially called zooxanthellae, and animals symbiotic with algae in this genus are said to be "zooxanthellate". The term was loosely used to refer to any golden-brown endosymbionts, including diatoms and other dinoflagellates. Continued use of the term in the scientific literature is discouraged because of the confusion caused by overly generalizing taxonomically diverse symbiotic relationships.

Zooxanthellae in the context of Coral bleaching

Coral bleaching is the process when corals become white due to loss of symbiotic algae and photosynthetic pigments. This loss of pigment can be caused by various stressors, such as changes in water temperature, light, salinity, or nutrients. A bleached coral is not necessarily dead, and some corals may survive. However, a bleached coral is under stress, more vulnerable to starvation and disease, and at risk of death. The leading cause of coral bleaching is rising ocean temperatures due to climate change. Large-scale bleaching events can devastate entire reef ecosystems, affecting biodiversity and the livelihoods of coastal communities that depend on healthy reefs for food, tourism, and protection from storm surges.

Bleaching occurs when coral polyps expel the zooxanthellae (dinoflagellates commonly referred to as algae) that live inside their tissue, causing the coral to turn white. The zooxanthellae are photosynthetic, and as the water temperature rises, they begin to produce reactive oxygen species. This is toxic to the coral, so the coral expels the zooxanthellae. Since the zooxanthellae produce the majority of coral colouration, the coral tissue becomes transparent, revealing the coral skeleton made of calcium carbonate. Most bleached corals appear bright white, but some are blue, yellow, or pink due to pigment proteins in the coral.
