Soil, also commonly referred to as earth, is a mixture of organic matter, minerals, gases, water, and organisms that together support the life of plants and soil organisms. Some scientific definitions distinguish dirt from soil by restricting the former term specifically to displaced soil.

Soil consists of a solid collection of minerals and organic matter (the soil matrix), as well as a porous phase that holds gases (the soil atmosphere) and a liquid phase that holds water and dissolved substances both organic and inorganic, in ionic or in molecular form (the soil solution). Accordingly, soil is a complex three-state system of solids, liquids, and gases. Soil is a product of several factors: the influence of climate, relief (elevation, orientation, and slope of terrain), organisms, and the soil's parent materials (original minerals) interacting over time. It continually undergoes development by way of numerous physical, chemical and biological processes, which include weathering with associated erosion. Given its complexity and strong internal connectedness, soil ecologists regard soil as an ecosystem.

Ecological sanitation, commonly abbreviated as ecosan (also spelled eco-san or EcoSan), and also known as circular sanitation as a reference to the circular economy, is an approach to sanitation provision which aims to safely reuse excreta in agriculture. It is an approach, rather than a technology or a device which is characterized by a desire to "close the loop", mainly for the nutrients and organic matter between sanitation and agriculture in a safe manner. One of the aims is to minimise the use of non-renewable resources. When properly designed and operated, ecosan systems provide a hygienically safe system to convert human excreta into nutrients to be returned to the soil, and water to be returned to the land. Ecosan is also called resource-oriented sanitation.

Natural gas (also methane gas, and gas) is a naturally occurring compound of gaseous hydrocarbons, primarily methane (95%), small amounts of higher alkanes, and traces of carbon dioxide and nitrogen, hydrogen sulfide and helium. Methane is a colorless and odorless gas, and, after carbon dioxide, is the second-greatest greenhouse gas that contributes to global climate change. Because natural gas is odorless, a commercial odorizer, such as methanethiol, that smells of hydrogen sulfide (rotten eggs) is added to the gas for the ready detection of gas leaks.

Natural gas is a fossil fuel that is formed when layers of organic matter (primarily marine microorganisms) are thermally decomposed under oxygen-free conditions, subjected to intense heat and pressure underground over millions of years. The energy that the decayed organisms originally obtained from the sun via photosynthesis is stored as chemical energy within the molecules of methane and other hydrocarbons.

Sedimentary rocks are types of rock formed by the cementation of sediments—i.e. particles made of minerals (geological detritus) or organic matter (biological detritus)—that have been accumulated or deposited at Earth's surface. Sedimentation is any process that causes these particles to settle in place. Geological detritus originates from weathering and erosion of existing rocks, or from the solidification of molten lava blobs erupted by volcanoes. The geological detritus is transported to the place of deposition by water, wind, ice or mass movement, which are called agents of denudation. Biological detritus is formed by bodies and parts (mainly shells) of dead aquatic organisms, as well as their fecal mass, suspended in water and slowly piling up on the floor of water bodies (marine snow). Sedimentation may also occur when dissolved minerals precipitate from water solution.

The sedimentary rock cover of the continents of the Earth's crust is extensive (73% of the Earth's current land surface), but sedimentary rock is estimated to be only 8% of the volume of the crust. Sedimentary rocks are only a thin veneer over a crust consisting mainly of igneous and metamorphic rocks. Sedimentary rocks are deposited in layers as strata, forming a structure called bedding. Sedimentary rocks are often deposited in large structures called sedimentary basins. Sedimentary rocks have also been found on Mars.

Deposition is the geological process in which sediments, soil and rocks are added to a landform or landmass. Wind, ice, water, and gravity transport previously weathered surface material, which, at the loss of enough kinetic energy in the fluid, is deposited, building up layers of sediment.

This occurs when the forces responsible for sediment transportation are no longer sufficient to overcome the forces of gravity and friction, creating a resistance to motion; this is known as the null-point hypothesis. Deposition can also refer to the buildup of sediment from organically derived matter or chemical processes. For example, chalk is made up partly of the microscopic calcium carbonate skeletons of marine plankton, the deposition of which induced chemical processes (diagenesis) to deposit further calcium carbonate. Similarly, the formation of coal begins with the deposition of organic material, mainly from plants, in anaerobic conditions.

Nutrition is the biochemical and physiological process by which an organism uses food and water to support its life. The intake of these substances provides organisms with nutrients (divided into macro- and micro-) which can be metabolized to create energy and chemical structures; too much or too little of an essential nutrient can cause malnutrition. Nutritional science, the study of nutrition as a hard science, typically emphasizes human nutrition.

The type of organism determines what nutrients it needs and how it obtains them. Organisms obtain nutrients by consuming organic matter, consuming inorganic matter, absorbing light, or some combination of these. Some can produce nutrients internally by consuming basic elements, while others must consume other organisms to obtain pre-existing nutrients. All forms of life require carbon, energy, and water as well as various other molecules. Animals require complex nutrients such as carbohydrates, lipids, and proteins, obtaining them by consuming other organisms. Humans have developed agriculture and cooking to replace foraging and advance human nutrition. Plants acquire nutrients through the soil and the atmosphere. Fungi absorb nutrients around them by breaking them down and absorbing them through the mycelium.

Decomposition is the process in which the organs and complex molecules of animal and human bodies break down into simple organic matter over time. In vertebrates, five stages of decomposition are typically recognized: fresh, bloat, active decay, advanced decay, and dry/skeletonized. Knowing the different stages of decomposition can help investigators in determining the post-mortem interval (PMI). The rate of decomposition of human remains can vary due to environmental factors and other factors. Environmental factors include temperature, burning, humidity, and the availability of oxygen. Other factors include body size, clothing, and the cause of death.

Dirt is any matter considered unclean, especially when in contact with a person's clothes, skin, or possessions. In such cases, they are said to become dirty.Common types of dirt include:

• Debris: scattered pieces of waste or remains
• Dust: a general powder of organic or mineral matter
• Filth: foul matter such as excrement
• Grime: a black, ingrained dust such as soot
• Soil: the mix of clay, sand, and humus which lies on top of bedrock. The term 'soil' may be used to refer to unwanted substances or dirt that are deposited onto surfaces such as clothing.

A nutrient cycle (or ecological recycling) is the movement and exchange of inorganic and organic matter back into the production of matter. Energy flow is a unidirectional and noncyclic pathway, whereas the movement of mineral nutrients is cyclic. Mineral cycles include the carbon cycle, sulfur cycle, nitrogen cycle, water cycle, phosphorus cycle, oxygen cycle, among others that continually recycle along with other mineral nutrients into productive ecological nutrition.

Organic chemistry is a subdiscipline within chemistry involving the scientific study of the structure, properties, and reactions of organic compounds and organic materials, i.e., matter in its various forms that contain carbon atoms. Study of structure determines their structural formula. Study of properties includes physical and chemical properties, and evaluation of chemical reactivity to understand their behavior. The study of organic reactions includes the chemical synthesis of natural products, drugs, and polymers, and study of individual organic molecules in the laboratory and via theoretical (in silico) study.

The range of chemicals studied in organic chemistry includes hydrocarbons (compounds containing only carbon and hydrogen) as well as compounds based on carbon, but also containing other elements, especially oxygen, nitrogen, sulfur, phosphorus (included in many biochemicals) and the halogens. Organometallic chemistry is the study of compounds containing carbon–metal bonds.

In the deep ocean, marine snow (also known as "ocean dandruff") is a continuous shower of mostly organic detritus falling from the upper layers of the water column. It is a significant means of exporting energy from the light-rich photic zone to the aphotic zone below, which is referred to as the biological pump. Export production is the amount of organic matter produced in the ocean by primary production that is not recycled (remineralised) before it sinks into the aphotic zone. Because of the role of export production in the ocean's biological pump, it is typically measured in units of carbon (e.g. mg C m d). The term was coined by explorer William Beebe as observed from his bathysphere. As the origin of marine snow lies in activities within the productive photic zone, the prevalence of marine snow changes with seasonal fluctuations in photosynthetic activity and ocean currents. Marine snow can be an important food source for organisms living in the aphotic zone, particularly for organisms that live very deep in the water column.

Soil organic matter (SOM) is the organic matter component of soil, consisting of plant and animal detritus at various stages of decomposition, cells and tissues of soil microbes, and substances that soil microbes synthesize. SOM provides numerous benefits to soil's physical and chemical properties and its capacity to provide regulatory ecosystem services. SOM is especially critical for soil functions and quality.

The benefits of SOM result from several complex, interactive, edaphic factors; a non-exhaustive list of these benefits to soil function includes improvement of soil structure, aggregation, water retention, soil biodiversity, absorption and retention of pollutants, buffering capacity, and the cycling and storage of plant nutrients. SOM increases soil fertility by providing cation exchange sites and being a reserve of plant nutrients, especially nitrogen (N), phosphorus (P), and sulfur (S), along with micronutrients, which the mineralization of SOM slowly releases. As such, the amount of SOM and soil fertility are significantly correlated.

A composting toilet is a type of dry toilet that treats human waste by a biological process called composting. This process leads to the decomposition of organic matter and turns human waste into compost-like material. Composting is carried out by microorganisms (mainly bacteria and fungi) under controlled aerobic conditions. Most composting toilets use no water for flushing and are therefore called "dry toilets".

In many composting toilet designs, a carbon additive such as sawdust, coconut coir, or peat moss is added after each use. This practice creates air pockets in the human waste to promote aerobic decomposition. This also improves the carbon-to-nitrogen ratio and reduces potential odor. Most composting toilet systems rely on mesophilic composting. Longer retention time in the composting chamber also facilitates pathogen die-off. The end product can also be moved to a secondary system – usually another composting step – to allow more time for mesophilic composting to further reduce pathogens.

Topsoil is the upper layer of soil. It has the highest concentration of organic matter and microorganisms and is where most of the Earth's biological soil activity occurs.

In classical soil science, humus is the dark organic matter in soil that is formed by the decomposition of plant, microbial and animal matter. It is a kind of soil organic matter with distinct properties due to its high surface area. It is rich in nutrients and retains moisture in the soil, more especially in soils with a sandy texture. Humus is the Latin word for "earth" or "ground".

In agriculture, "humus" sometimes also is used to describe mature or natural compost extracted from a woodland or other spontaneous source for use as a soil conditioner. It is also used to describe a topsoil horizon that contains organic matter (humus type, humus form, or humus profile).

Biodegradation is the breakdown of organic matter by microorganisms, such as bacteria and fungi. It is generally assumed to be a natural process, which differentiates it from composting. Composting is a human-driven process in which biodegradation occurs under a specific set of circumstances.

The process of biodegradation is threefold: first an object undergoes biodeterioration, which is the mechanical weakening of its structure; then follows biofragmentation, which is the breakdown of materials by microorganisms; and finally assimilation, which is the incorporation of the old material into new cells.

Biodegradable waste includes any organic matter in waste which can be broken down into carbon dioxide, water, methane, compost, humus, and simple organic molecules by micro-organisms and other living things by composting, aerobic digestion, anaerobic digestion or similar processes. It mainly includes kitchen waste (spoiled food, trimmings, inedible parts), ash, soil, dung and other plant matter. In waste management, it also includes some inorganic materials which can be decomposed by bacteria. Such materials include gypsum and its products such as plasterboard and other simple sulfates which can be decomposed by sulfate reducing bacteria to yield hydrogen sulfide in anaerobic land-fill conditions.

In domestic waste collection, the scope of biodegradable waste may be narrowed to include only those degradable wastes capable of being handled in the local waste handling facilities. To address this, many local waste management districts are integrating programs related to sort the biodegradable waste for composting or other waste valorization strategies, where biodegradable waste gets reused for other products, such as using agricultural waste for fiber production or biochar.

Denitrification is a microbially facilitated process where nitrate (NO₃) is reduced and ultimately produces molecular nitrogen (N₂) through a series of intermediate gaseous nitrogen oxide products. Facultative anaerobic bacteria perform denitrification as a type of respiration that reduces oxidized forms of nitrogen in response to the oxidation of an electron donor such as organic matter. The preferred nitrogen electron acceptors in order of most to least thermodynamically favorable include nitrate (NO−3), nitrite (NO−2), nitric oxide (NO), nitrous oxide (N₂O), finally resulting in the production of N₂, completing the nitrogen cycle. Denitrifying microbes require a very low oxygen concentration of less than 10%, as well as organic C for energy. Since denitrification can remove NO−3, reducing its leaching to groundwater, it can be strategically used to treat sewage or animal residues of high nitrogen content. Denitrification can leak N₂O, which is an ozone-depleting substance and a greenhouse gas that can have a considerable influence on global warming.

The process is performed primarily by heterotrophic bacteria (such as Paracoccus denitrificans and various pseudomonads), although autotrophic denitrifiers have also been identified (e.g., Thiobacillus denitrificans). Denitrifiers are represented in all main phylogenetic groups. Generally, several species of bacteria are involved in the complete reduction of NO−3 to N₂, and more than one enzymatic pathway has been identified in the reduction process. The denitrification process does not only provide energy to the organism performing nitrate reduction to dinitrogen gas, but also some anaerobic ciliates can use denitrifying endosymbionts to gain energy similar to the use of mitochondria in oxygen respiring organisms.

Peat is an accumulation of partially decayed vegetation or organic matter. It is unique to natural areas called peatlands, bogs, mires, moors, or muskegs. Sphagnum moss, also called peat moss, is one of the most common components in peat, although many other plants can contribute. The biological features of sphagnum mosses act to create a habitat aiding peat formation, a phenomenon termed 'habitat manipulation'. Soils consisting primarily of peat are known as histosols. Peat forms in wetland conditions, where flooding or stagnant water obstructs the flow of oxygen from the atmosphere, slowing the rate of decomposition. Peat properties such as organic matter content and saturated hydraulic conductivity can exhibit high spatial heterogeneity.

Peatlands, particularly bogs, are the primary source of peat; although less common, other wetlands, including fens, pocosins and peat swamp forests, also deposit peat. Landscapes covered in peat are home to specific kinds of plants, including Sphagnum moss, ericaceous shrubs and sedges. Because organic matter accumulates over thousands of years, peat deposits provide records of past vegetation and climate by preserving plant remains, such as pollen. This allows the reconstruction of past environments and the study of land-use changes.
