The New York City Subway is a rapid transit system in New York City, serving four of the city's five boroughs: Manhattan, Brooklyn, Queens, and the Bronx. The present New York City Subway system is composed of three formerly separate systems that merged in 1940: the Interborough Rapid Transit Company (IRT), the Brooklyn–Manhattan Transit Corporation (BMT), and the Independent Subway System (IND). The privately held IRT, founded in 1902, constructed and operated the first underground railway line in New York City. The opening of the first line on October 27, 1904, is commonly cited as the opening of the modern New York City Subway, although some elevated lines of the IRT and BMT that were initially incorporated into the New York City Subway system but then demolished predate this. The oldest sections of elevated lines still in operation were built in 1885. The BMT, founded in 1923 and also privately held, was formed from the bankruptcy of the Brooklyn Rapid Transit Company. The IND was created by the City of New York in 1921 to be a municipally owned competitor of the two private companies. Unification in June 1940 by the New York City Board of Transportation brought the three systems under one operator. The New York City Transit Authority, created in 1953 to be a public benefit corporation that acquired the rapid transit and surface line (buses and streetcars) infrastructure of the Board of Transportation, remains the operator of the New York City Subway today.

Congestion pricing in New York City, also known as the Central Business District Tolling Program or CBDTP, began on January 5, 2025. It applies to most motor vehicular traffic using the central business district area of Manhattan south of 61st Street, known as the Congestion Relief Zone, in an effort to encourage commuters to use public transportation instead. This Pigovian tax, intended to cut down on traffic congestion and pollution, was first proposed in 2007 and included in the 2019 New York State government budget by the New York State Legislature. Tolls are collected electronically and vary depending on the time of day, type of vehicle, and whether a vehicle has an E-ZPass toll transponder. The Metropolitan Transportation Authority (MTA) estimates $15 billion in available capital will be generated by bonding revenues from the tolls, which will be available to fund repairs and improvements to the subway, bus, and commuter rail systems.

As of 2024, New York City led the world in urban automobile traffic congestion, despite having a 24/7 rapid transit system. Since the early 20th century, several proposals have been floated for traffic congestion fees or limits for vehicles traveling into or within the Manhattan central business district. A recurring proposal was adding tolls to all crossings of the East River, which separates the borough of Manhattan from the boroughs of Brooklyn and Queens.

Hudson Yards is a neighborhood on the West Side of Midtown Manhattan in New York City, bounded roughly by 30th Street in the south, 41st Street in the north, the West Side Highway in the west, and Eighth Avenue in the east. The area is the site of a large-scale redevelopment program that is being planned, funded, and constructed under a set of agreements among the State of New York, City of New York, and Metropolitan Transportation Authority (MTA), with the aim of expanding the Midtown Manhattan business district westward to the Hudson River. The program includes a major rezoning of the Far West Side, an extension of the New York City Subway's 7 and <7>​ trains to a new subway station at 34th Street and 11th Avenue, a renovation and expansion of the Javits Center, and a financing plan to fund the various components. The various components are being planned by the New York City Department of City Planning and New York City Economic Development Corporation.

The largest of the projects made possible by the rezoning is the 28-acre (11 ha) multiuse Hudson Yards real estate development by Related Companies and Oxford Properties, which is being built over the West Side Rail Yard. Construction began in 2012 with the groundbreaking for 10 Hudson Yards, and is projected to be completed by 2024. According to its master plan, created by Kohn Pedersen Fox Associates, the Hudson Yards development would include 16 skyscrapers to be constructed in two phases. Architects including Skidmore, Owings, and Merrill, Thomas Heatherwick, Roche-Dinkeloo, and Diller Scofidio + Renfro contributed designs for individual structures. Major office tenants include or will include Tapestry, Equinox Fitness, and BlackRock.

The Metro-North Commuter Railroad Company (reporting mark MNCW), also branded as MTA Metro-North Railroad and commonly called simply Metro-North, is a suburban commuter rail service operated by the Metropolitan Transportation Authority (MTA), a public authority of the U.S. state of New York. Metro-North serves the New York Metropolitan Area, running service between New York City and its northern suburbs in New York and Connecticut while also providing service within New Jersey. Areas served include Port Jervis, Spring Valley, Poughkeepsie, Yonkers, White Plains, and Wassaic in New York and Stamford, New Canaan, Danbury, Bridgeport, Waterbury, and New Haven in Connecticut. Metro-North is the descendant of commuter rail services dating back as early as 1832. By 1969, they had all been acquired by Penn Central. The MTA acquired the Harlem, Hudson, and New Haven Lines by 1972, but Penn Central continued to operate them under contract. Service was transferred to Conrail in 1976, when it absorbed most of Penn Central's railroad functions after Penn Central's bankruptcy. The system took its current form in 1983, when the MTA took over direct operation of Conrail's commuter services in the northern portion of the Tri-State Area and formed Metro-North to run them.

With an average weekday ridership of 354,800 passengers in 2016, it is the busiest commuter railroad in North America. It is also one of the world's few commuter systems that run 24/7 year-round. It is publicly owned by the Metropolitan Transportation Authority, which refers to it as MTA Long Island Rail Road. In 2024, the system had a ridership of 83,777,900, or about 325,500 per weekday as of the third quarter of 2025.

The LIRR logo combines the circular MTA logo with the text Long Island Rail Road, and appears on the sides of trains. The LIRR is one of two commuter rail systems owned by the MTA, the other being the Metro-North Railroad in the northern suburbs of the New York area. Established in 1834 (the first section between the Brooklyn waterfront and Jamaica opened on April 18, 1836) and having operated continuously since then, it is the oldest railroad in the United States still operating under its original name and charter.

The TBTA is the largest bridge and tunnel toll agency in the United States by traffic volume. It generated more than $2.4 billion in toll revenue from 335 million vehicles in 2023. As of 2023, its operating budget was $596 million; the budget is funded through taxes and fees.

The Triborough Bridge and Tunnel Authority was founded in 1933 as the Triborough Bridge Authority (TBA). The agency was named after its first crossing, the Triborough Bridge (renamed Robert F. Kennedy Bridge in 2008). The Triborough Bridge Authority was reorganized as the Triborough Bridge and Tunnel Authority in 1946. It began using the name MTA Bridges and Tunnels in 1994. The TBTA also controlled several buildings such as the New York Coliseum and the East Side Airline Terminal, both of which have been demolished.
