Algae (/ˈældʒiː/ AL-jee, UK also /ˈælɡiː/ AL-ghee; sg.: alga /ˈælɡə/ AL-gə) is an informal term for any organisms of a large and diverse group of photosynthetic organisms that are not land plants, and includes species from multiple distinct clades. Such organisms range from unicellular microalgae, such as cyanobacteria, Chlorella, and diatoms, to multicellular macroalgae such as kelp or brown algae which may grow up to 50 metres (160 ft) in length. Most algae are aquatic organisms and lack many of the distinct cell and tissue types, such as stomata, xylem, and phloem that are found in land plants. The largest and most complex marine algae are called seaweeds. In contrast, the most complex freshwater forms are the Charophyta, a division of green algae which includes, for example, Spirogyra and stoneworts. Algae that are carried passively by water are plankton, specifically phytoplankton.

Algae constitute a polyphyletic group because they do not include a common ancestor, and although eukaryotic algae with chlorophyll-bearing plastids seem to have a single origin (from symbiogenesis with cyanobacteria), they were acquired in different ways. Green algae are a prominent example of algae that have primary chloroplasts derived from endosymbiont cyanobacteria. Diatoms and brown algae are examples of algae with secondary chloroplasts derived from endosymbiotic red algae, which they acquired via phagocytosis. Algae exhibit a wide range of reproductive strategies, from simple asexual cell division to complex forms of sexual reproduction via spores.

Symbiogenesis (endosymbiotic theory, or serial endosymbiotic theory) is the leading evolutionary theory of the origin of eukaryotic cells from prokaryotic organisms. The theory holds that mitochondria, plastids such as chloroplasts, and possibly other organelles of eukaryotic cells are descended from formerly free-living prokaryotes (more closely related to the Bacteria than to the Archaea) taken one inside the other in endosymbiosis. Mitochondria appear to be phylogenetically related to Rickettsiales bacteria, while chloroplasts are thought to be related to cyanobacteria.

The idea that chloroplasts were originally independent organisms that merged into a symbiotic relationship with other one-celled organisms dates back to the 19th century, when it was espoused by researchers such as Andreas Schimper. The endosymbiotic theory was articulated in 1905 and 1910 by the Russian botanist Konstantin Mereschkowski, and advanced and substantiated with microbiological evidence by Lynn Margulis in 1967.

Pinus, the pines, is a genus of approximately 110–120 extant tree and shrub species. The genus is currently split into two subgenera, subgenus Pinus (hard pines), and subgenus Strobus (soft pines). Each of the subgenera have been further divided into sections and subsections based in the past on morphology, ecology and biogeography, and more recently increasingly from chloroplast DNA sequencing and whole plastid genomic analysis. While the genetic analysis has given robust results at the higher levels, they often give conflicting results lower in the phylogenetic trees, with species allocated to different subsections (and sometimes different sections) by different studies or even within a study. Within subsections, the genetic relationships between species can be even more complex and conflicting; in one study, three samples of the very distinctive and morphologically constant Pinus lambertiana were placed in three different clades of the subsection Strobus, and similar problems with many other species with widespread nonmonophyly.

Several features are used to distinguish the subgenera, sections, and subsections of pines; the number of leaves (needles) per fascicle, whether the fascicle sheaths are deciduous or persistent, the number of fibrovascular bundles per needle (two in Pinus, one in Strobus), the position of the resin ducts in the needles (internal or external), the presence or shape of the seed wings (rudimentary or effective, articulate or adnate), and the position of the umbo (dorsal or terminal) and presence of a prickle on the scales of the seed cones.

The cytoplasm is all the material within a eukaryotic or prokaryotic cell, enclosed by the cell membrane, including the organelles and excluding the nucleus in eukaryotic cells. The material inside the nucleus of a eukaryotic cell and contained within the nuclear membrane is termed the nucleoplasm. The main components of the cytoplasm are the cytosol (a gel-like substance), the cell's internal sub-structures, and various cytoplasmic inclusions. The cytoplasm is about 80% water and is usually colorless.

The cytosol or cytoplasmic matrix or groundplasm, remains after the exclusion of the cell organelles and cytoplasmic inclusions. Microscopically it is a highly complex, polyphasic system in which all resolvable cytoplasmic elements are suspended, including the larger organelles such as the ribosomes, mitochondria, plant plastids, lipid droplets, and vacuoles.

Kleptoplasty or kleptoplastidy is a process in symbiotic relationships whereby plastids, notably chloroplasts from algae, are sequestered by the host. The word is derived from Kleptes (κλέπτης) which is Greek for thief. The algae is eaten normally and partially digested, leaving the plastid intact. The plastids are maintained within the host, temporarily continuing photosynthesis and benefiting the host.

A chloroplast (/ˈklɔːrəˌplæst, -plɑːst/) is a type of organelle known as a plastid that conducts photosynthesis mostly in plant and algal cells. Chloroplasts have a high concentration of chlorophyll pigments which capture the energy from sunlight and convert it to chemical energy and release oxygen. The chemical energy created is then used to make sugar and other organic molecules from carbon dioxide in a process called the Calvin cycle. Chloroplasts carry out a number of other functions, including fatty acid synthesis, amino acid synthesis, and the immune response in plants. The number of chloroplasts per cell varies from one, in some unicellular algae, up to 100 in plants like Arabidopsis and wheat.

Chloroplasts are highly dynamic—they circulate and are moved around within cells. Their behavior is strongly influenced by environmental factors like light color and intensity. Chloroplasts cannot be made anew by the plant cell and must be inherited by each daughter cell during cell division, which is thought to be inherited from their ancestor—a photosynthetic cyanobacterium that was engulfed by an early eukaryotic cell.

An organelle is a specialized subunit, within a biological cell, that has a specific function. The name organelle comes from the idea that these structures are parts of cells, as organs are to the body, hence organelle, the suffix -elle being a diminutive. Organelles are either separately enclosed within their own lipid bilayers (also called membrane-bound organelles) or are spatially distinct functional units without a surrounding lipid bilayer (non-membrane bounded organelles). Although most organelles are functional units within cells, some functional units that extend outside of cells are often termed organelles, such as cilia, the flagellum and archaellum, and the trichocyst (these could be referred to as membrane bound in the sense that they are attached to (or bound to) the membrane).

Organelles are identified by microscopy, and can also be purified by cell fractionation. There are many types of organelles, particularly in eukaryotic cells. They include structures that make up the endomembrane system (such as the nuclear envelope, endoplasmic reticulum, and Golgi apparatus), and other structures such as mitochondria and plastids. While prokaryotes do not possess eukaryotic organelles, some do contain protein-shelled bacterial microcompartments, which are thought to act as primitive prokaryotic organelles; and there is also evidence of other membrane-bounded structures. Also, the prokaryotic flagellum which protrudes outside the cell, and its motor, as well as the largely extracellular pilus, are often spoken of as organelles.

Euglenids or euglenoids are one of the best-known groups of eukaryotic flagellates: single-celled organisms with flagella, or whip-like tails. They are classified in the phylum Euglenozoa, class Euglenida or Euglenoidea. Euglenids are commonly found in fresh water, especially when it is rich in organic materials, but they have a few marine and endosymbiotic members. Many euglenids feed by phagocytosis, or strictly by diffusion. A monophyletic subgroup known as Euglenophyceae have chloroplasts and produce their own food through photosynthesis. This group contains the carbohydrate paramylon.

Euglenids split from other Euglenozoa (a larger group of flagellates) more than a billion years ago. The plastids (membranous organelles) in all extant photosynthetic species result from secondary endosymbiosis between a euglenid and a green alga.

Nucleomorphs are small, vestigial eukaryotic nuclei found between the inner and outer pairs of membranes in certain plastids. They are thought to be vestiges of red and green algal nuclei that were engulfed by a larger eukaryote. Because the nucleomorph lies between two sets of membranes, nucleomorphs support the endosymbiotic theory and are evidence that the plastids containing them are complex plastids. Having two sets of membranes indicate that the plastid, a prokaryote, was engulfed by a eukaryote, an alga, which was then engulfed by another eukaryote, the host cell, making the plastid an example of secondary endosymbiosis.

Mitochondrial DNA (mDNA or mtDNA) is the DNA located in the mitochondria organelles in a eukaryotic cell that converts chemical energy from food into adenosine triphosphate (ATP). Mitochondrial DNA is a small portion of the DNA contained in a eukaryotic cell; most of the DNA is in the cell nucleus, and, in plants and algae, the DNA also is found in plastids, such as chloroplasts. Mitochondrial DNA is responsible for coding of 13 essential subunits of the complex oxidative phosphorylation (OXPHOS) system which has a role in cellular energy conversion.

Human mitochondrial DNA was the first significant part of the human genome to be sequenced. This sequencing revealed that human mtDNA has 16,569 base pairs and encodes 13 proteins. As in other vertebrates, the human mitochondrial genetic code differs slightly from nuclear DNA.

The Archaeplastida (or kingdom Plantae sensu lato "in a broad sense"; pronounced /ɑːrkɪˈplæstɪdə/) are a major group of eukaryotes, comprising the photoautotrophic red algae (Rhodophyta), green algae, land plants, and the minor group glaucophytes. It also includes the non-photosynthetic lineage Rhodelphidia, a predatorial (eukaryotrophic) flagellate that is sister to the Rhodophyta, and probably the microscopic picozoans. The Archaeplastida have chloroplasts that are surrounded by two membranes, suggesting that they were acquired directly through a single endosymbiosis event by phagocytosis of a cyanobacterium. All other groups which have chloroplasts, besides the amoeboid genus Paulinella, have chloroplasts surrounded by three or four membranes, suggesting they were acquired secondarily from red or green algae. Unlike red and green algae, glaucophytes have never been involved in secondary endosymbiosis events.

The cells of the Archaeplastida typically lack centrioles and have mitochondria with flat cristae. They usually have a cell wall that contains cellulose, and food is stored in the form of starch. However, these characteristics are also shared with other eukaryotes. The main evidence that the Archaeplastida form a monophyletic group comes from genetic studies, which indicate their plastids probably had a single origin. This evidence is disputed. Based on the evidence to date, it is not possible to confirm or refute alternative evolutionary scenarios to a single primary endosymbiosis. Photosynthetic organisms with plastids of different origin (such as brown algae) do not belong to the Archaeplastida.

Chromista is a proposed but controversial biological kingdom, refined from the Chromalveolata, consisting of single-celled and multicellular eukaryotic species that share similar features in their photosynthetic organelles (plastids). It includes all eukaryotes whose plastids contain chlorophyll c and are surrounded by four membranes. If the ancestor already possessed chloroplasts derived by endosymbiosis from red algae, all non-photosynthetic Chromista have secondarily lost the ability to photosynthesise. Its members might have arisen independently as separate evolutionary groups from the last eukaryotic common ancestor.

Chromista as a taxon was created by the British biologist Thomas Cavalier-Smith in 1981 to distinguish the stramenopiles, haptophytes, and cryptophytes. According to Cavalier-Smith, the kingdom originally consisted mostly of photosynthetic eukaryotes (algae), but he later brought many heterotrophs (protozoa) into the proposed group. As of 2022, the kingdom was nearly as diverse as the kingdoms Plantae and Animalia, consisting of nine phyla. Notable members include marine algae, potato blight, dinoflagellates, Paramecium, the brain parasite Toxoplasma, and the malarial parasite Plasmodium.

Rhodelphis is a single-celled archaeplastid that lives in aquatic environments and is the sister group to red algae and possibly Picozoa. While red algae have no flagellated stages and are generally photoautotrophic, Rhodelphis is a flagellated predator containing a non-photosynthetic plastid. This group is important to the understanding of plastid evolution because they provide insight into the morphology and biochemistry of early archaeplastids. Rhodelphis contains a remnant plastid that is not capable of photosynthesis, but may play a role in biochemical pathways in the cell like heme synthesis and iron-sulfur clustering. The plastid does not have a genome, but genes are targeted to it from the nucleus. Rhodelphis is ovoid with a tapered anterior end bearing two perpendicularly-oriented flagella.

The cytosol, also known as cytoplasmic matrix or groundplasm, is one of the liquids found inside cells (intracellular fluid (ICF)). It is separated into compartments by membranes. For example, the mitochondrial matrix separates the mitochondrion into many compartments.

In the eukaryotic cell, the cytosol is surrounded by the cell membrane and is part of the cytoplasm, which also comprises the mitochondria, plastids, and other organelles (but not their internal fluids and structures); the cell nucleus is separate. The cytosol is thus a liquid matrix around the organelles. In prokaryotes, most of the chemical reactions of metabolism take place in the cytosol, while a few take place in membranes or in the periplasmic space. In eukaryotes, while many metabolic pathways still occur in the cytosol, others take place within organelles.
