Archaeogenetics is the study of ancient DNA using various molecular genetic methods and DNA resources. This form of genetic analysis can be applied to human, animal, and plant specimens. Ancient DNA can be extracted from various fossilized specimens including bones, eggshells, and artificially preserved tissues in human and animal specimens. In plants, ancient DNA can be extracted from seeds and tissue. Archaeogenetics provides us with genetic evidence of ancient population group migrations, domestication events, and plant and animal evolution. The ancient DNA cross referenced with the DNA of relative modern genetic populations allows researchers to run comparison studies that provide a more complete analysis when ancient DNA is compromised.

Archaeogenetics receives its name from the Greek word arkhaios, meaning "ancient", and the term genetics, meaning "the study of heredity". The term archaeogenetics was conceived by archaeologist Colin Renfrew.

Archaeogenetics in the context of Proto-Indo-Europeans

The Proto-Indo-Europeans are a postulated prehistoric ethnolinguistic group of Eurasia who spoke Proto-Indo-European (PIE), the reconstructed common ancestor of the Indo-European language family.

Knowledge of them comes chiefly from that linguistic reconstruction, along with material evidence from archaeology and archaeogenetics. The Proto-Indo-Europeans likely lived during the Late Neolithic period (6400 to 3500 BC). Mainstream scholars place them in the Pontic–Caspian steppe across Eurasia (this steppe extends from northeastern Bulgaria and southeastern Romania, through Moldova, and southern and eastern Ukraine, through the Northern Caucasus of southern Russia, and into the Lower Volga region of western Kazakhstan, adjacent to the Kazakh steppe to the east, both forming part of the larger Eurasian Steppe). Some archaeologists would extend the time depth of PIE to the Middle Neolithic period (5500 to 4500 BC) or even the Early Neolithic period (7500 to 5500 BC) and suggest alternative origin hypotheses.

Archaeogenetics in the context of Western Hunter-Gatherer

In archaeogenetics, western hunter-gatherer (WHG, also known as west European hunter-gatherer, western European hunter-gatherer or Oberkassel cluster) (c. 15,000~5,000 BP) is a distinct ancestral component of modern Europeans, representing descent from a population of Mesolithic hunter-gatherers who scattered over western, southern and central Europe, from the British Isles in the west to the Carpathians in the east, following the retreat of the ice sheet of the Last Glacial Maximum. It is closely associated and sometimes considered synonymous with the concept of the Villabruna cluster, named after the Ripari Villabruna cave specimen in Italy, known from the terminal Pleistocene of Europe, which is largely ancestral to later WHG populations.

WHGs share a closer genetic relationship to ancient and modern peoples in the Middle East and the Caucasus than earlier European hunter-gatherers. Their precise relationships to other groups are somewhat obscure, with the origin of the Villabruna cluster likely somewhere in the vicinity of the Balkans. The Villabruna cluster (which is associated with the Epigravettian and other related archaeological cultures) had expanded into the Italian and Iberian Peninsulas by approximately 19,000 years ago, with the WHG cluster subsequently expanding across Western Europe at the end of the Pleistocene around 14-12,000 years ago, largely replacing the Magdalenian peoples who previously dominated the region. These Magdalenian peoples largely descended from earlier Western European Cro-Magnon groups that had arrived in the region over 30,000 years ago, prior to the Last Glacial Maximum.

Archaeogenetics in the context of Western Steppe Herders

In archaeogenetics, the term Western Steppe Herders (WSH), or Western Steppe Pastoralists, is the name given to a distinct ancestral component first identified in individuals from the Chalcolithic steppe around the start of the 5th millennium BC, subsequently detected in several genetically similar or directly related ancient populations including the Khvalynsk, Repin, Sredny Stog, and Yamnaya cultures, and found in substantial levels in contemporary populations of Europe, Central Asia, South Asia and West Asia. This ancestry is often referred to as Yamnaya ancestry, Yamnaya-related ancestry, Steppe ancestry or Steppe-related ancestry.

Western Steppe Herders are considered to be descended from a merger between Eastern Hunter-Gatherers (EHGs) and Caucasus Hunter-Gatherers (CHGs). The WSH component is modeled as an admixture of EHG and CHG ancestral components in roughly equal proportions, with the majority of the Y-DNA haplogroup contribution from EHG males. The Y-DNA haplogroups of Western Steppe Herder males are not uniform, with the Yamnaya culture individuals mainly belonging to R1b-Z2103 with a minority of I2a2, the earlier Khvalynsk culture also with mainly R1b but also some R1a, Q1a, J, and I2a2, and the later, high WSH ancestry Corded Ware culture individuals mainly belonging to haplogroup R1b in the earliest samples, with R1a-M417 becoming predominant over time.

In historical linguistics, the homeland or Urheimat (/ˈʊərhmɑːt/ OOR-hye-maht, from German ur- 'original' and Heimat 'home') of a proto-language is the region in which it was spoken before splitting into different daughter languages. A proto-language is the reconstructed or historically attested parent language of a group of languages that are genetically related.

Depending on the age of the language family under consideration, its homeland may be known with near-certainty (in the case of historical or near-historical migrations) or it may be very uncertain (in the case of deep prehistory). Next to internal linguistic evidence, the reconstruction of a prehistoric homeland makes use of a variety of disciplines, including archaeology and archaeogenetics.

Archaeogenetics in the context of Genetic history of the Indigenous peoples of the Americas

The genetic history of the Indigenous peoples of the Americas is divided into two distinct periods: the initial peopling of the Americas from about 20,000 to 14,000 years ago (20–14 kya), and European contact, after about 500 years ago. The first period of the genetic history of Indigenous Americans is the determinant factor for the number of genetic lineages, zygosity mutations, and founding haplotypes present in today's Indigenous American populations.

Indigenous American populations descend from and share ancestry with an Ancient East Asian lineage which diverged from other East Asian peoples prior to the Last Glacial Maximum (26–18 kya). They also received geneflow from Ancient North Eurasians, a distinct Paleolithic Siberian population with deep affinities to both "European hunter-gatherers" (e.g. Kostenki-14) and "Basal East Asians" (e.g. Tianyuan man). They later dispersed throughout the Americas after about 16,000 years ago (exceptions being the Na-Dene and Eskimo–Aleut speaking groups, which are derived partially from Siberian populations which entered the Americas at a later time).

Archaeogenetics in the context of Ancient Beringian

The Ancient Beringian (AB) is a human archaeogenetic lineage, based on the genome of an infant found at the Upward Sun River site (dubbed USR1), dated to 11,500 years ago. The AB lineage diverged from the Ancestral Native American (ANA) lineage about 20,000 years ago. The ANA lineage was estimated as having been formed between 20,000 and 25,000 years ago by a mixture of East Asian (~65%) and Ancient North Eurasian (~35%) lineages, consistent with the model of the peopling of the Americas via Beringia during the Last Glacial Maximum.

The geographic position of the Indian subcontinent makes its biodiversity important for the study of the early dispersal of anatomically modern humans across Asia.

Based on mitochondrial DNA (mtDNA) variations, genetic unity across various South Asian subpopulations have shown that most of the ancestral nodes of the phylogenetic tree of all the mtDNA types originated in the subcontinent. Conclusions of studies based on Y chromosome variation and autosomal DNA variation have been varied.
